What template do I need to edit to put a break under each subcategory?
I want to separate and list them instead of having them list side by side.

Untested, but look for the following in the categories.php file and replace the with a <br /> tag or soft space:
Content visible to registered users only.
Same goes for the index.php file. Replace the with a <br /> tag or soft space:
Content visible to registered users only.

Exactly what I was looking for. Helps clean up the subcategories on a narrow forum like mine. Btw, the first edit works great, but it is in listing.php not categories.php. Thanks for the code!

On topic: Is there a way to get the listing to go inside of the little box of the main category?

Move the following:
Content visible to registered users only.
To after the following:
Content visible to registered users only.
In the following template:
Content visible to registered users only.
